If input file is wrong, GEMmaker does not terminate or report the error #291

Description of the bug
When using local fastq files, if there is a typo in file name or the path, and GEMmaker can not find the files, it does not report this as an issue or terminates the job, instead it will continue running, but slrum will not actually launch any jobs.
