This is a known issue in recent Zen Browser versions on Windows—window buttons can be broken or misplaced, and theming (including transparency) may look off, especially in popup windows and devtools. The maintainers are aware and investigating as of the latest release, and several users have reported similar problems even without mods installed, so it's not just your setup [1]. You can try a few things that have helped others:

Not sure if that some windhawk/DWM mods issue, or Zen's but i have this issue with popup windows of Zen (extensions in popup windows and devtools):

Window buttons are not responding in right place, and window theming is off (note the transparency)
Used windows "mods":

DWMBlurGlass 2.3.2B1
ExplorerPatcher (removed round corners)
