Input metadata location and output metadata location

Revert to having both an input location and output location for metadata files to avoid having to modify the user's files at all

This is blocked by AllenNeuralDynamics/aind-metadata-service#583 because we can't get back valid V2 subject models for subjects that are missing breeding info (because they are actually external mice)
