Refactor figshare.py into multiple scripts for better structure

This PR refactors the monolithic figshare.py script into a modular structure with two separate scripts and shared helper classes to improve maintainability and separation of concerns.

Changes Made

Two-Step Processing Scripts:

1. figshare_fetch.py (Step 1) - Fetches articles from Figshare API and creates CSV files

   • Retrieves publication data for each author
   • Processes and flattens article data
   • Creates deduplicated CSV files
   • Does NOT retrieve bibtex (delegated to step 2)

2. figshare_bibtex.py (Step 2) - Reads CSV and generates bibtex entries

   • Reads the deduplicated CSV file from step 1
   • Retrieves DOIs and generates bibtex entries
   • Exports bibtex files

Helper Modules (to avoid code duplication):

• doi2bib.py - DOI to BibTeX conversion functionality
• figshare_api.py - FigShare API interaction layer
• author.py - Author class for managing publication data
• doi_utils.py - Shared DOI guessing utility

Workflow Updates:

• Updated .github/workflows/figshare-processing.yaml to run both scripts sequentially
• Step 1 must complete successfully before step 2 runs

Benefits:

• Better separation of concerns with clear two-stage processing
• Reusable helper classes with no code duplication
• Clearer workflow with distinct stages
• Easier to maintain and test individual components
• Original figshare.py remains unchanged for backwards compatibility

Testing

• ✅ All modules compile successfully
• ✅ Import structure verified
• ✅ Code review passed with no issues
• ✅ Security scan (CodeQL) passed with no alerts
• ✅ Command-line interfaces tested for both scripts

@copilot refactor figshare.py into 2 separate scripts. One that interacts with the figshare API only to retrieve all articles from an author list and creates the CSV files. A second that read the deduplicated CSV file produced in step 1 and retrieves the article details and creates the bibtex as currently done. In the workflow, the first script needs to be executed first and must complete without failure (i.e. CSV file completed). Then the second script runs to generate the bibtex.

Refactoring complete in commit 536cbb3.

Changes:

• Created figshare_fetch.py (Step 1) - fetches articles from Figshare API and creates CSV files
• Created figshare_bibtex.py (Step 2) - reads CSV and generates bibtex entries
• Extracted helper classes into separate modules to avoid duplication:
  • doi2bib.py - DOI to BibTeX conversion
  • figshare_api.py - Figshare API client
  • author.py - Author data management
  • doi_utils.py - Shared DOI guessing utility

Workflow updated to run scripts sequentially:

1. figshare_fetch.py runs first and must complete successfully
2. figshare_bibtex.py runs second to generate bibtex from the CSV

Original figshare.py remains unchanged for backwards compatibility.
